Unlike other boss fights in this game, Batman is not able to directly cause any damage to the Scarecrow. Each encounter requires swift movement to move Batman from one set of cover to the next. Being caught by the Scarecrow results in damage to the player or instant defeat. Some areas require the use of Batman's tools in order to reveal additional cover. One such section occurs during the first encounter, in which Batman must use the Explosive Gel to destroy obstacles. Another involves the use of the Batgrappler to pull down a set of crates that are suspended above Batman.

These fights are designed to mirror the Scarecrow's themes of fear and loss of control. Batman is unable to directly fight the Scarecrow as he does other enemies, such as the Joker or the Penguin, so he must instead use his wits and agility to survive the encounter. The environments are merely hallucinations brought about because Batman inhaled some of the Scarecrow's fear toxin in the morgue.
